Can I run MySQL commands and scripts using the MySQL Database Manager?

You can use the MySQL Database Manager to execute MySQL code.  After selecting your database from the localhost server, click the Execute SQL Statement link.  This will open a text field that you can use to enter single commands to the SQL interpreter.  Please limit each entry to a single SQL command.
